The writers... were writing their own set of AUs. ^^; Clark stayed afraid a lot longer on the show then he ever should have for any universe.
Lex coming back from that place must have been so very alone, and only his father to tell him what was what. He remembers Clark, but there's so much he doesn't know. Poor Lex. {{hugs woobie Lex}}
Clark was more afraid about the room than angry (terrified, actually); it just came out sharply - like most everything Clark does when he's scared. Lex in confession mode is probably going to be more truthful about uncertainties than Lex in "let's appease an angry Clark" mode. I don't think that room was about anything in particular as Lex needing a place to himself to collect his mysteries.
Nothing much happened in Metropolis for three months... until Lex was declared dead and Kal went to his funeral. After that, all hell broke loose. There's a connection there. ;D
