Actually, there was never an alternate universe. They were in their real world the whole time. What happened was that Clark had decided to wipe Lex's memories but wanted sex first because he's a guy and it was something he'd always dreamed about. He hadn't thought of a good reason, though, because he'd planned on wiping Lex's memories of it, so when Lex asked, Clark came up with the 'alternate universe' as a way to persuade him to go along. Lex knew perfectly well it wasn't really a different universe, and that it was only an excuse, but he really wanted this too, it just never had come their way before. He knew Clark was planning something... but the opportunity for the sex was there, and the idea that there was a universe where they might love each other... Lex decided to go for it too. So then they had sex. Clark changed his mind at the end and decided not to wipe Lex's memory because he really wanted Lex, no matter what the consequence. And Lex agreed. ^^
